In the Inspector under Appearance › Style: choose instead of "Checkbox Set" "Checkbox Set: Icon". Then you can choose another color.

If the checkbox is old, as in it's been copy/pasted from a classic theme, or based on a classic theme object, then you may not necessarily see the "checkbox set: icon" style option. If that's the case you kind of have to recreate it from scratch in a more current theme. Old classic does not support this

Is there any way to have FileMaker, when creating a new layout, to by default use the top part be the "Header" and not "Top Navigation"? I have to change it every time manually

not AFAIK. You can have an own template, but that can be used or not..
Checkmark/symols: One of the reason to move all of our older FM files to 'css layouts'...
That default is totally based on the theme.
